How to get there from Dresden:
a) renting a car,
b) train takes about 1.20 hrs and ticket starts from €40,
c) taking a bus. I have chosen this option, because it took almost same time as it would take with a train and with significantly less price (€26 for 2 people). Bus ride took 2.30 hrs.

Where to stay in Berlin?
I believe that best area to stay in Berlin is around railway station Berlin Zoologishe Garten or Berlin Hbf. If you don’t have a car, you will have to use the public transport and this is why it is most convenient to book a place around there. These stations also connect Berlin with other cities so you can easily include Potsdam, Spreewald etc. in your itinerary. However, Berlin as all other major cities is not low-priced, so good luck with finding a place that suits your pocket and desires.
I would not recommend you to stay around East Side gallery, because it is flooded with junkies and you probably won’t feel safe, especially if you are travelling with kids.
Which discount pass shall I choose?
There are different kinds of passes cards that give you a lot of discounts on all these attractions, and also free transportation.
a) Berlin pass, offers free entry to over 50 museums, attractions and tours. It is a 3 days pass with a price of €54, or €115 with transport. TripAdvisor reviewers say that Berlin pass is a rip off, as it is owned by the private company and it is not the official offer.

b) Berlin Museum pass gives you free entrance to over 30 museums in 3 consecutive days, for €29.

c) Or the Berlin Welcome card which is a discount card, rather than admission free card that also includes transport. Depending on area you would like to use transport and how many days, you may choose different priced tickets from €19.90-€46.50

The best way to choose your pass would be to write down places that you would like to visit, see if they are included in the passes, calculate the whole amount of fees and then decide what the best option for you is. I haven’t used any of them, and if you decide to do this 2 day in Berlin itinerary, you won’t need any of them.
I believe these links will also help you decide which one is the best for you.
